Unfortunately, the EMS 4 is setup for Falling Edge Ignition and not the Rising Edge trigger that your factory Honda distributor will need. You WILL have to change the ignition module or call AEM about ...

Is knock control active but untuned? It maybe seeing some voltage on the knock channel and possibly pulling timing.
